I daresay this isn't because you're running it as root, but
for some other reason. It definitely shouldn't dump core under any
circumstances, though.
Try applying this patch:
http://cvs.coldsync.org/cgi-bin/viewcvs.cgi/coldsync/src/coldsync.c.diff?r1=text&tr1=1.113&r2=text&tr2=1.114&diff_format=u
and see if it helps.
